Well it is apparent to me that the organization had nothing to do with it. It sounds like what it came down to is that the manager was concerned that you were not a personality fit and used the organization as one example of where you weren't "in sync" with others in the office.
The reality is that this is the reason many of us don't get jobs in the first place. Managers only have a few minutes to a few hours to make a decision on your personality versus the current culture of the office and therefore they make snap judgments that may or may not be correct.
Sorry it worked out that way, but you probably are better off in the long run.
